chromatin accessibility
Chromatin accessibility is the degree to which nuclear macromolecules, such as transcription factors or enzymes used in experiments, can physically contact DNA packaged in chromatin. It is measured indirectly by how easily DNA is cut, cleaved, or transposed in a chromatin region, and it reflects nucleosome placement, other bound proteins, and chromatin motion rather than just whether DNA is “open” or “closed.”
What it is and how it is measured
Chromatin is DNA plus its associated proteins inside the nucleus. Accessibility means how permissive that packed DNA is to contact by other molecules. Scientists measure it indirectly with enzymes that cut exposed DNA, such as DNase and MNase, or with a transposase called Tn5, which inserts DNA tags into accessible regions. ATAC-seq means assay for transposase-accessible chromatin using sequencing; DNase-seq means sequencing after DNase treatment. These methods do not read accessibility in a pure way: they also depend on how well the measuring enzyme can move into the region and bind it.

Main mechanisms that shape accessibility
A major factor is nucleosome positioning. A nucleosome is a DNA segment wrapped around histone proteins, and it can block access to DNA motifs used by transcription factors, which are proteins that help regulate gene expression by binding DNA. ATP-dependent chromatin remodelers use energy from ATP, the cell’s main energy molecule, to move or evict nucleosomes and shift chromatin toward more open or closed states. DNA methylation, a chemical tag on DNA, usually makes transcription less likely and is linked to lower accessibility. Histone H1, a linker histone, and other DNA-binding proteins can also change how accessible a region is.

Why accessibility is not just a simple open-versus-closed state
The older idea was that euchromatin is open and heterochromatin is condensed, but newer work shows this is too simple. At nanoscale resolution, both can look similarly compact. Accessibility can depend on the mobility of chromatin fibers, repeated low-affinity interactions, the surrounding diffusible space, and whether factors can reach a locus in the first place. During mitosis, many transcription factors leave DNA, yet some promoters still remain experimentally accessible, showing that measurable accessibility does not always mean a transcription factor is bound there at that moment.

Limits of the measurement
Accessibility assays capture the operational access of small enzymes, not the exact access rules for larger, sequence-specific transcription factors. So a region can be called accessible even if no transcription factor is currently bound, and a region can also be hard to classify because enzyme access, nucleosome motion, and local chromatin architecture all contribute at once. In short, accessibility is a useful readout, but it is not the same thing as gene activity or transcription factor occupancy.

Nucleosome positions, DNA methylation, and chromatin remodelers change local packing.
DNase, MNase, or Tn5 can reach exposed DNA more easily.
Cut or inserted marks are sequenced to estimate accessibility.
Packing and protein occupancy shape access; experimental enzymes report that access indirectly.
