CRISPR-Cas9

CRISPR-Cas9 is a genome-editing system made of a guide RNA and the Cas9 protein. The guide RNA helps Cas9 find a chosen DNA sequence, and Cas9 cuts both DNA strands at that site so the cell can repair the break and, in some cases, change the DNA sequence.

What it is and what it measures

CRISPR-Cas9 is a gene-editing tool adapted from a bacterial defense system against invading genetic material. In research, it is used to target a chosen DNA sequence in cells or organisms and then change that sequence through the cell’s own repair process. The key measurable event is a targeted double-stranded DNA break, meaning both strands of the DNA helix are cut at one chosen location. The system depends on two parts: a guide RNA (gRNA, a short RNA molecule that helps locate the target) and Cas9, an endonuclease, meaning a cutting enzyme that can break DNA internally rather than trimming only an end.

How it works

First, the guide RNA base-pairs with a matching DNA target sequence. Cas9 will cut only when a short nearby DNA motif called the protospacer adjacent motif, or PAM, is present; PAM is a short sequence of 2–5 DNA bases whose exact form depends on the Cas9 source. After recognition, Cas9 cleaves both DNA strands. The break is then handled by the cell’s repair machinery. One pathway, non-homologous end joining (NHEJ), reconnects the ends and often creates small insertions or deletions. Another pathway, homology-directed repair (HDR), uses a matching DNA template and can make more precise changes, even a single base pair in principle. In CRISPR-Cas9, the RNA guide and Cas9 protein are the essential working parts.

Why it can be useful

Because the break is placed at a selected DNA sequence, CRISPR-Cas9 can turn genes off, and with a repair template it can sometimes correct or replace DNA information. This is why it is widely used in genome research and is being explored for medical applications. The same basic mechanism also explains why precision matters: the cut must occur at the intended site, and the cell must repair the break in the desired way.

Limitations and cautions

A major limitation is off-target activity, which means cutting or editing DNA at unintended sites elsewhere in the genome. Such unintended edits can disrupt normal gene function. Another limitation is delivery: the system must reach the right cells safely and efficiently, especially in living organisms. The repair outcome is also not fully controlled, because NHEJ and HDR are cell-driven pathways. Finally, editing embryos raises ethical concerns because changes to the germline would be permanent and long-term effects are uncertain.

SEE THE IDEA

How CRISPR-Cas9 edits DNA

The guide RNA brings Cas9 to a DNA target near a PAM, Cas9 cuts both strands, and the cell repairs the break.

Target recognition, DNA cutting, and repair are the three linked stages of CRISPR-Cas9 editing.
