Fold change

Fold change is a way to describe how much a measured quantity differs between two conditions, often as a ratio or as a change on a log scale. In these sources, it is used for gene expression and chromatin contact estimates, where larger or smaller values summarize the size of the difference between conditions.

What it measures

Fold change measures the size of a difference between two conditions. In RNA sequencing (RNA-seq), it summarizes how much RNA level changes between groups. In 4C-seq, fold change can also describe how interaction or contact strength differs between conditions. A ratio above 1 means an increase, and below 1 means a decrease; some methods use log fold change so that zero represents no change.

How it is used

In RNA-seq, researchers use fold change to look for genes whose RNA levels differ between conditions. In 4C-seq, fold change can be estimated from read counts or from a model that treats nearby genomic regions together. The sources note that technical noise, biological variability, and assay-specific effects can influence these estimates.

Why sample size matters

The RNA-seq source shows that small sample sizes can make fold changes look larger than they really are. Underpowered studies, meaning studies with too few samples to detect real differences well, can produce false positives, false negatives, and inflated effect sizes. Raising the fold-change cutoff is not a substitute for increasing sample size, because it can still leave the study biased toward extreme-looking results.

Mechanism in the cited methods

For RNA-seq, higher sample size reduces the impact of technical noise and biological variability, so the measured fold change better reflects the underlying difference. For 4C-seq, the source describes a continuous fold-change estimate built from a statistical model that accounts for PCR (polymerase chain reaction) duplication and spatial patterns in the genome. It also notes that fold-change estimates from counts can disagree when measurement issues are strong.

Limitations and interpretation

Fold change is not the same as truth; it is an estimate from data. In small studies, observed fold changes often overstate the real effect, and even at higher sample sizes some overestimation can remain. In 4C-seq, fold-change estimation depends on having enough spatial variation, and it can fail when capture probabilities are too close to one.
