H3K4me3

H3K4me3 means histone H3 lysine 4 trimethylation: three methyl groups are attached to lysine 4 on histone H3. It is a histone modification often found near active gene promoters, but it does not always mean transcription is starting right now.

What it is

H3K4me3 is a chemical mark on histone H3, a protein around which DNA is packaged. “H3” means histone H3, “K4” means lysine at position 4, and “me3” means trimethylation, or three methyl groups attached to that lysine. In the sources, this mark is described as a canonical epigenetic marker linked to active transcription and active promoters.

What it is measured as

Researchers measure where H3K4me3 is found on chromatin, which is DNA plus its associated proteins. They also compare how much of the mark is present at gene promoters or transcription start sites, and how its levels change over time during gene activity or cell development.

How it works

H3K4me3 is not a gene by itself. Its effect comes from proteins that recognize the mark, called readers, and from enzyme systems that add or remove it. The sources describe writer enzymes such as COMPASS-like complexes with KMT2A-D that deposit H3K4me3, and erasers such as KDM5A-D that remove it. Reader proteins can decode the mark through domains such as PHD, BAH, CW, Tudor, and chromodomain modules. These readers help connect the mark to outcomes such as transcriptional regulation, stress responses, flowering, DNA repair, and stress memory in plants.

What the sources say about timing and function

The mark is often enriched near active promoters, but one human study shows that H3K4me3 can appear after transcription has already begun, so it may reflect earlier gene activity rather than start it. That means its presence can be a record of past activity, not a guarantee that RNA is being made at that moment. In plants, reader proteins for H3K4me3 help interpret environmental and hormonal cues. In Leydig cells, changes in H3K4me3 were associated with shifts in gene programs during maturation.

Limitations

The sources also show limits to what H3K4me3 alone can tell us. It does not always match transcription in real time, and it can be dispensable for the onset of transcription in some systems. In plants, several reader mechanisms are known, but important gaps remain, including the search for readers specific to H3K4me1 and the structural basis for recognizing combinations of marks. So H3K4me3 is useful evidence, but not a complete explanation on its own.

How H3K4me3 relates to gene regulation

Writer enzymes add the mark, reader proteins interpret it, and the interpreted signal can affect gene activity.

H3K4me3 is a chromatin mark that is added, read, and linked to gene regulation, but it is not a simple on/off switch.
