RNA-seq
RNA-seq, or RNA sequencing, is a method for measuring gene expression by sequencing RNA from a sample. It can profile many genes at once, and in bulk RNA-seq it gives an average across all cells in the sample.
What RNA-seq measures
RNA-seq measures RNA, which is the molecule cells make from genes when a gene is being used. In practice, the result is a transcriptome profile: a readout of which RNA molecules are present and how much of each is detected in a sample. In bulk RNA-seq, one expression profile represents the average of all cells in the tissue or sample. In single-cell RNA sequencing (scRNA-seq), RNA is measured separately for individual cells, so different cell types and states can be distinguished.

How the method works
A bulk RNA-seq experiment starts by extracting total RNA from a mixed sample, then sequencing it and turning the reads into a gene expression profile. In scRNA-seq, cells are first separated, then uniquely barcoded so sequencing reads can be traced back to each cell. Droplet-based scRNA-seq uses microfluidic partitioning, often with gel bead-in-emulsion (GEM) technology, to isolate many cells in parallel. Unique molecular identifiers (UMIs) can reduce counting errors from repeated copies made during polymerase chain reaction (PCR), which is the amplification step that makes many copies of DNA for detection.

Why researchers use it
RNA-seq is useful because it can examine the whole transcriptome rather than only a few chosen genes. This makes it helpful for comparing affected and unaffected samples, for detecting differences in weak or subtle expression changes, and for finding distinct cell populations that would be hidden in a bulk average. The sources also note that RNA-seq has been used in studies of weak biological signals, such as low-dose exposure settings, where careful data processing can improve detection.

Important limitations
RNA-seq does not measure everything perfectly. Bulk RNA-seq hides cell-to-cell differences because it averages many cells together. scRNA-seq gives finer detail, but cell isolation can be difficult, especially with fresh tissue, and dissociation can change cells or bias the data. Droplet-based methods also face limits in cell capture efficiency, barcode collisions, ambient RNA contamination, and incomplete capture of all RNA molecules. The sources also note that weak signals and low sequencing depth can make small expression changes hard to detect, so analysis pipelines and normalization choices matter.

RNA-seq workflow and tradeoffs
RNA is collected from tissue or isolated cells.
RNA is sequenced to produce many short reads.
Reads are counted and normalized to estimate gene expression.
Bulk gives an average; scRNA-seq separates individual cells with barcodes.
Sample RNA is sequenced, then read counts are converted into expression profiles; the same core idea can be applied to a whole sample or to individual cells.
RNA-seq turns RNA from a sample into gene-expression measurements, but the level of detail depends on whether the sample is analyzed in bulk or cell by cell.
