Gene regulation model · BEGINNER LESSON
Activity-by-contact model
The activity-by-contact (ABC) model is a way to predict which enhancer, a DNA region that can increase gene expression, is linked to which gene in a specific cell type. It estimates a score from enhancer activity and physical contact with a promoter, the DNA region where transcription starts. [0,1]
What it is and what is measured
The ABC model predicts enhancer-gene connections, meaning it estimates which enhancer is likely helping control which gene. An enhancer is a DNA segment that can raise a gene’s activity, and a promoter is the DNA region near a gene where gene expression begins. The model measures two things: chromatin accessibility or enhancer activity, such as DNase hypersensitivity or ATAC-seq for open DNA and H3K27ac ChIP-seq for active enhancer marks, and 3D contact frequency between the enhancer and the gene promoter, often from Hi-C data. How the model works
The idea is simple: an enhancer is more likely to affect a gene if it is both active and physically near that gene in 3D space. In the original form, ABC combines enhancer Activity and promoter Contact into a score, often described as Activity multiplied by Contact, with the result normalized so each enhancer’s relative contribution to a gene can be compared with other candidate enhancers. The original paper estimated activity from DHS and H3K27ac signal and contact from Hi-C. [0,2]

Evidence and use
In testing, the ABC model outperformed earlier methods in predicting enhancer-gene links from thousands of CRISPR perturbations. It can also be used to build genome-wide maps of enhancer-gene connections in a given cell type, and later work noted that it can sometimes be generalized without cell-line-specific contact data. A related paper proposed a generalized version, called gABC, but the original ABC model remains a gene-centric prediction tool. [0,1,2]

Limitations
ABC is a prediction model, not a direct observation of causation. It assumes that an enhancer has the same activity for every promoter and does not fully capture all biochemical specificity. It also depends on available assays, and Hi-C can miss many short-range enhancer-promoter contacts because of limited resolution. Later work also noted that enhancer-gene annotation models can miss some regulatory complexity and may not include all relevant epigenetic information. [0,1,2]

SEE THE IDEA
ABC model: from DNA signals to predicted gene links
Measure open chromatin and active-mark signals such as DHS or H3K27ac.
Estimate how often the enhancer and promoter are close in the nucleus, often with Hi-C.
Combine activity and contact to rank candidate enhancer-gene pairs.
Higher-scoring pairs are more likely to be regulatory connections in that cell type.
Activity and contact together raise the predicted influence of one DNA element on one gene. [0,1,2]
The model turns two measurable features into a ranked prediction of enhancer-gene regulation, but it remains an estimate rather than a direct proof. [0,1,2]
