Differential expression

Differential expression is the comparison of normalized expression counts from two samples or conditions to find genes whose expression changes quantitatively. It usually reports fold differences and statistical evidence for whether the change is larger than expected from random biological variability.

What it is and what is measured

Differential expression compares gene expression in two conditions, such as healthy versus diseased tissue or two treatments. The measurement is not absolute molecule amount; it is relative abundance after normalization, usually from RNA sequencing (RNA-Seq) data. RNA-Seq looks at steady-state messenger RNA (mRNA) levels, which reflect the balance of transcription and degradation. The output is typically a list of genes with expression values, fold differences, and p-values or adjusted p-values. [0,2]

How the comparison works

Before comparison, counts are normalized so values are on the same scale. Normalization can correct for gene length and sequencing depth, with examples including RPKM, FPKM, TPM, and TMM. Then a statistical test checks whether the observed difference is likely to be greater than random biological variability. For RNA-Seq, many methods assume a negative binomial distribution and report p-values and corrected p-values. [0,2]

Why replicates and correction matter

Biological replicates are essential because real biological variation can be large. If technical or biological variability is larger than the experimental change, the analysis may find no differentially expressed genes. Because many genes are tested at once, the results must be corrected for multiple testing using methods such as Bonferroni or Benjamini–Hochberg, producing adjusted p-values, q-values, or false discovery rate (FDR) values. FDR describes a list-level error rate, not a per-gene result. [0,2]

Limits of the result

A differential expression list is useful, but it does not automatically show cause and effect. Some changes may be indirect, arising from cascading effects of other genes. The sources also warn that RNA-Seq measures relative, not absolute, abundance, and that more replicates are needed to detect subtle differences or novel genes and isoforms. [0,1]

How differential expression analysis works

Each step feeds the next: counts are scaled, tested, and then corrected before a ranked list is reported.

Differential expression is a pipeline from measured counts to statistically adjusted gene lists.
