Peak region

A peak region is a stretch of genomic DNA where sequencing reads are enriched above background, often used to mark likely binding or accessibility sites. In these sources, it is measured by the shape, height, and width of read coverage in assays such as ChIP-seq and scATAC-seq.

What it is and what is measured

A peak region is a part of the genome where mapped sequencing reads accumulate above background. In chromatin immunoprecipitation sequencing (ChIP-seq), those enriched regions can point to transcription factor binding sites. In single-cell assay for transposase-accessible chromatin sequencing (scATAC-seq), peak regions represent accessible DNA regions, but the signal can be sparse because each cell contains few copies and some signals are missing. The main things measured are read coverage, the profile shape across a region, and whether the signal looks like a true peak rather than noise.

How peak regions are identified

Peak-finder programs search for regions with higher read density than surrounding DNA. Some methods use a sliding window, which often returns longer regions; others try to localize a sharper shift between reads on the two strands and return narrower regions. Narrower peak regions can help identify the underlying binding site more unambiguously. In scATAC-seq analysis, region definitions may also be built from bulk or aggregate data, pseudo-bulk data, insertion-site neighborhoods, or fixed-size bins, depending on the analysis goal.

Why peak shape matters

A good peak region should reflect the visible peak profile, not only a high count of reads. In ChIP-seq, true peaks often show the expected shift between opposite strands, while false peaks can look like flat plateaus, spikes, or enriched areas without a clear peak shape. Visual inspection and known true and false peak sets were used in the benchmark sources because shape alone can help separate true peaks from false ones.

Limitations and caution

Peak regions are not perfect evidence by themselves. Peak-finder programs can produce false positives, especially when regions are too long or when noisy enrichment resembles a peak. Motif-based checks, false-discovery-rate methods, and qPCR can help, but each has weaknesses. In scATAC-seq, low read counts and missing signals can create incorrect zeros in a cell-peak matrix, and manually chosen cutoffs can affect performance. So a peak region is best treated as a model-based genomic interval that still needs careful evaluation.

SEE THE IDEA

How a peak region is inferred

Reads accumulate over a genomic interval, the interval is evaluated for peak-like shape, and then it is interpreted biologically if it fits the expected pattern.

Peak regions are inferred from read enrichment and then tested against their shape and consistency.
