TF motif

A TF motif is a short DNA sequence pattern that a transcription factor tends to recognize and bind. In practice, it is often represented as a position weight matrix, a table that scores which DNA letters are preferred at each position.

What it is

A TF motif is a DNA pattern linked to the binding preference of a transcription factor (TF), which is a protein that helps control gene expression. Researchers look for these patterns in regulatory DNA, such as promoters and enhancers, because TF binding is part of transcriptional regulation and can influence whether nearby genes are turned on or off.

How it is represented and measured

The most common practical representation is a position weight matrix (PWM), also called a position-specific scoring matrix (PSSM). A PWM gives a score for each DNA letter at each position in the motif. It is based on the idea that neighboring letters contribute independently to binding energy, which makes the model simple, but not always fully realistic.

Why motifs matter

Motifs are used to annotate gene regulatory regions, interpret regulatory variation, and predict transcription factor binding sites (TFBS), meaning likely DNA sites where a TF can bind. They also help explain how sequence changes can alter TF-DNA interactions and change gene expression, including disease-linked changes seen in non-coding DNA.

Mechanisms and evidence

When a TF binds a motif in regulatory DNA, it can help recruit other transcriptional proteins and change transcription of nearby target genes. Motif findings can come from experiments such as ChIP-seq, which maps DNA fragments bound by proteins in cells, or from motif discovery tools that infer recurring sequence patterns from data. Some studies also compare motifs across platforms such as genomic assays and in vitro binding assays.

Limitations

A motif is a model of binding preference, not a complete description of real binding in cells. PWMs ignore many interdependent nucleotide effects, and binding in living cells also depends on chromatin context, chromatin accessibility, epigenetic modifications, and other proteins. Motif databases may also be limited by the TFs they include, and assigning one motif to one exact TF can be difficult because different TFs can share similar preferences.

How a TF motif connects sequence to gene regulation

DNA sequence is summarized by a motif, the motif can match TF binding preference, and binding can influence gene regulation.

A TF motif is a sequence pattern used to describe likely TF-DNA binding, but real binding also depends on cellular context.
